Make sure you only format the one hdd that will have the OS on it. Leave the other hdd alone and you should be fine (the one with the music, etc).

when i got the PC it only had one HD, everything pre-loaded, and then i just acquired another HD a month or two ago

Yeah, if you're putting in a new mobo and cpu, you'll really want to format the hdd to avoid any trouble. If you can, dump everything into that extra hdd and leave that as a backup drive. Once you get the main hdd up and running (formatted and reinstalled OS), you can just put the stuff from the backup onto the main if you want.
