Physical character interaction
I want to see more games use some variety of actual physical interaction.

Dark Messiah of Might and Magic is a great example of this, where the Cyclops enemies could literally pick you up and throw your character around the map, sometimes off cliffs to your immediate death. Many of the humanoid characters could kick you to the floor, knock you with a shield, throw items at you... and when it happened, you [felt it happen.

In an FPS, if I cop a grenade explosion to the face and live, I want to hit the ground from the force of it, not stand there as if nothing happened with a sliver of health left. If I play an RPG game and I say something offensive to an NPC, I want to have him retaliate and punch me in the head 'till I fall off the barstool instead of some reaction dialogue and the conversation ending.

Item customisation
If I want to have a pink MP5 and a purple helmet, then dammit, let me!

The closest thing I can think of to total customisation is Trackmania Nations (I'm not sure about any newer or older ones) where you can paint your car whatever colour/s you want. You can even import pictures you've found or made yourself and have a Ad-car (It might violate the User Agreement, but the fact is you still have the option).

For FPS, If I want to write my initials on my AK, then I should be able to. If I want a smiley face on my sniper scope's lens cap, then let me. If I want to go to the extreme and paint my character so he looks naked, why can't I? In an RPG, if I want to paint my armour so it all matches, I want to be able to. If I feel like making myself look like a clown, then let me have pink shoes, green pants and frilly red shirt!

What other game features would you like to see in your favourite games?

I'd hardly call end-user complaints a game feature.

Good stories that would put Shakespeare to shame without long ass cutscenes. (I'm looking at you MGS)

both of those things you said above

In metroid prime 3, one of the beserkers grabbed his teammate and chucked the poor bastard at me (unscripted) and tn the original star wars: battlefront, grenade blasts would floor you, and rainbow six: vegas 2 had great customization, and id like to see more of that.

-CoD4 style camouflage that actually conceals you completely was nice too, BF2's ghille suits were pointless.

-enemies that surrender when totally outmatched (some stormtroopers in jedi knight 2 would surrender to you if you disarmed them, as would a lot of the baddies in timeshift).

-realistic damage modeling, CoD:WaW style, it makes you really respect the power of some of the weapons when you see what they can do to a person.  on that note, corpses that remain in game during multiplayer, not to the point of lag fest, but it adds to the immersion if you know where a major battle took place, or see the trail of bodies in a sharpshooters line of sight.

-more competent allies, watching my squad mates hopelessly charge a machine gun nest for hours isn't fun, why do I always have to be the hero?

and last of all, bring back the AT-AT from star wars: battlefront 1 in the new one, nothing since can compare to the sense of power those main cannons gave.
