I actually skipped many of the cutscenes around the time you get to the president, as well as a few in Arsenal because I was too impatient and just wanted to get on with the game. Plus at that point I stopped caring about the story altogether!
I even skipped some of the cutscenes on the first game (when you're fighting Liquid in/on Rex).
I really love the series (so much that I bought the limited edition of MGS4 and have had it for a year and a half and still haven't played it yet. But when it gets so preachy and full of random retarded shit, I just want to skip it and continue through the game. Of course, later on I'll catch what I missed on repeat playthroughs.
Honestly I never truly understood the whole Patriots thing until I played through MGS3. Then I finally had the aha! moment.
