The raping of uncappable bases by planes or choppers is the fault of the team who gets attacked.
I've seen it so many times, instead of manning the Stinger-sites or the guns of the carrier everybody waits for his jet or chopper right on the flightdeck. This is just like painting a bullseye on your forehead.
It's just like in Boxing, when you let your guard down you might get knocked out.
I think the commander should make it his task to protect the uncappable base and his assets.
There also should be a "quick intervention squad" composed of engineers and anti-tanks whose primarily task becomes the protection of the base and removal of the baserapers.
This squad fights as usual under normal conditions, but as soon as the commander reports an attack on the homebase the squad returns or spawns at the base ASAP.When the threat is completely removed(no sneaky squadleader still hidden somewhere) they return to their "normal" task(flagcapping).
In SF,on small maps like Ghost Town or Warlord, this strategy of having a squad solely for the purpose of protecting the homebase and the assets is essential for the outcome of the round,if you have ever been commander of the Insurgents on Warlord you surely know how fast your assets get blown up.
