Check C:\Documents and Settings\%username%\Application Data\Mozilla\Firefox\Profiles\default.a9l and see if bookmarks.html exists, if it does then i'd check its permissions to make sure your user has read/write on it.

EDIT: I assume this is on windows, on the mac it's under something like system/application support or something. (can't remember it off the top of my head, I own a macbook)

If it helps, in App data i believe it's "Mozilla Firefox" instead of just Firefox like I think it is in Program Files.
I tried to replace my current bookmark file with a backed up version once after a reformat & had something similar to that happen, uninstall/reinstall fixed it though.

Does it give you any kind of error message? Have you done your virus/spyware/adware scans recently?

Also check your disc if you can for health & such, if files or programs are disappearing it usually means your hard disc is about to fail. Not sayin that's it, just a possibility.
