How come once I read a topic that has the square yellow (indicating there are new posts) it doesn't change back to the gray square once I go back to the forum where I just read the topic?
if yur just using the back button, your browser may just be reloading the same page out of temp memory. Try refreshing the page after going back to it (F5 key).
After I have finished reading I click on the BF2S.com - Help link and it still has the orange square, even when I refresh the browser it is still orange.
I think the orange square means that someone has posted something in that particular section.
The square is just there to show that someone has recently posted in that post in the last couple hours..
If you look, some of the threads some will be Bold, with a yellow square, others will be normal font, and a grey box, meaning that someone hasn't posted in that thread for some time..
Heres an example, the top post has a fairly recent post, as the bottom one doesn't

The new posts indication doesn't work with an indication that you visited it or not.
There is a certain timing that goes with it;
