Well my current computer has had it's time. It was built 5 years ago. My budget is 800-1000 US dollars.

My current specs are:

Pentium 4 2.66
GeForce 5600 Ultra
2 GBs RAM
400W PSU

I think I want to change that to:

A dual core procesor
8800 GT (is the GTS better?)
2-3 GBs of RAM
700W PSU
Zimmer

Also I don't know why you need a 700W PSU, unless you plan on upgrading in the future. If that is the case I would not suggest the mother boards I have put there, but a X38 like the one Zimmer gave you. Problem is they are a little more expensive right now.

Q9450 2.66ghz isn't that much faster than Q6600 2.4ghz. The 45nm tech gives +10-15% more performance and + 10% from the increased clockspeed.
~20% faster.

That's true. 15-25% more performance is sweet for 30€. But on the other hand you can easily OC the Q9300 to higher clocks

Oh, without a doubt. Just definitely NOT twice as fast.

I'll be looking into those Quad cores myself, however. I think the main problem is the graphics cards, as my 8800 Ultra cannot produce anything higher than medium graphics on Crysis @ 1680 x 1050 Full AA etc..

The more expensive one has better on board Audio as well as hyper-threading technology. Someone correct me If I'm wrong.
