Clear cable ties are great for keeping stuff in line. My best suggestions would be to try and bundle your cables together, and route what you can behind the mobo. In some of my cases (Thermaltake Soprano and Aguila), I tuck my rear fan cables and 4pin mobo power plug into the support beam for the PSU, which keeps them hidden and prevents them from catching in the HSF.
If you're building a new system, a Modular PSU and rounded IDE cables for your Optical Drives are an absolute must. If you are totally obsessive with keeping your case organized, you could also consider moving your hard drive cage so that your SATA cables run less of a distance. But, IMO, it's not worth it.
