Are there cards that can do DirectX 9 but not Shader Model 2.0?  That's what that guide seems to be saying.

I've also been wondering this, does regular Half-Life 2 take advantage of SM 3.0?  Or is it only Lost Coast and later?  What about CS:S?

None of them. The Source engine takes advantage of shader model 2.0 and below. Even the HDR only requires shader model 2.0.

BF2 only requires Shader 1.4... That means it should run on Radeon 9200 cards Then I'll be able to run BF2 on my new lappy

Games that require Shader3.0 mandatory cards are titles such as Bioshock (which created a lot of controversy during release because the entire ATI X800 series, very popular average card, wasn't manufactured with Shader3.0 support). BF2 isn't really in the same league / generation.

I'm not so much wondering about what games require SM 3.0 as a I am wondering what games can take advantage of it and yield better quality or maybe even performance over an SM 2.0 card.  I know for a fact that Company of Heroes is one such game that does this, but I'm not sure of what others.

You'd be best off researching the Unreal 3 engine, that has extensive support for SM 3.0 and has the most games under its belt with SM 3.0.
