The Jak boss battles weren't bad, especially when you're gunning down a massive 8-legged spider the size of Idaho with a car that looks like an ant larvae in comparison

Actually, Shadow of the Colossus had some pretty awesome ones.

Oh yeah, that was a good one.
For me, a really awesome boss battle was the first battle with Emperor Griffon from Dark Cloud 2.
Also, Metal Gear Rex from Metal Gear Solid.
