I was suppose to read a mystery novel for an English assignment, then i realized that the book was considered a spy novel. I have no time to change the book since the assignment is due very soon. The book is called Tom Clancy's Splinter Cell. Now I'm scared i will receive a horrible mark on a huge project. 

so what is the difference, maybe i could prove my point that they're basically the same.

Isn't a mystery novel where they go around solving mysteries like... murders?

And a spy novel is where someone goes and spies on another?

A mystery novel involving the investigation of a crime or (here it comes) mystery.

A spy novel involves espionage, which may be, but typically isn't a mystery. Someone may spy in order to solve a mystery, but not all spying entails the solving of mysteries.

You don't know what mystery is?

The book is about a guy infiltrating enemy organizations? I played the game really not thinking its a mystery at all.

yea but basically he has to solve the murder of another splinter cell and uncover clues of a smuggling ring, and their ties to a terrorist group known as "The Shadows".

I haven't read the book but I can't see the splinter cell solving a mystery in the general sense of the phrase

In this case, I think you would be fine.

He is spying to uncover a "mystery", and if you do good with the project, the teacher will probably not care.

It's very possible to combine genres. Mystery is very easy to apply to anything. In a way, the spy is trying to uncover the mystery that could end the world. He doesn't know that, he must discover the mystery.
