I just downloaded EVE online out of curiosity (not sure if it's good or bad), And clicking from the download bar in FF3 i'm told i need to choose what to open the file with.
But it's a .exe, surely it does its own thing?

Nope, fixed it i think, my computer blocked me from using it because it had been downloaded.
