As jens said .flac is win. Its one of the highest quality audio you can get. Itunes is obviously crap if it doesn't support them.

But remember that if you listen to larger files like .flac on your ipod, your battery will get drained quicker.
http://www.poikosoft.com/ .. that program for all audio conversion needs.. it's shareware but i am sure you can think of something to do about that and you're lucky to have the flac files.. now u can put em in any format at any bit rate and have it be the best it can possibly be
