This is an old issue brought up before. You should also take into account team kills are X4, team damage, team vehicle damage, & suicides are X2. That still doesn't account for the discrepencies though.
What makes the most sense though is this:
When you are commander you do not get any global points for things such as flag captures, kills, repairs, etc. But, they do count. For example, if you repair your assets you do get repair points, but you don't see them in game and they are not reflected in your score. yet, you can be the score leader for repairs displayed at the end of a round and they do count towards your global points for that activity (i.e. your global repairs will increase).
This makes perfect sense especially when looking at someones stats like Uber73 above. His global score is much less than his Team, Combat, and commander scores combined (even with the negative points taken into consideration). But he has been a commander for more than 33% of his total time. I bet if you found an account for someone who had no commander time that their scores would add up almost exactly.
