Alright i just bought a home theater system, a samsung one that includes a dvd player.  Now later on if i buy a Bluray/HD dvd/ or HVD player, do i just plug the audio outputs into the samsung theater system dvd player and select prologic 2 for surround sound(5.1)?  I read somewhere that Prologic 2 converts Dolby Virtual surround into 
5.1 sound, but the quality is different.

Prologic II is for upmixing a stereo source into 5.1 surround. You DVD player probably can playback in Dolby Digital 5.1 and DTS, which are much nicer to listen to. On your PC you should be able to get xvid films to playback using Dolby Digital 5.1 (AC3).

Are you using digital (optical or coaxial SPDIF) audio interconnects?

Which DVD player/home cinema set is it? I've got a Samsung HD850, which I find works very nicely for surround sound.

Is it a combined DVD and receiver ? Is it a 5.1 system ?

If available always the digi out on the source (DVD/Blueray/whatever) to connect to the receiver, unless you have HDMI witch is the better choice, dont think your samsung have that .....

If you buy a Blueray or whatever read the manual for your theatersystem to check if you can plug auxiliary equipment into it, either way you dont connect a new Blueray to the other DVD player.

The receiver is the heart in your system, it receives signals from sourses like DVD, Blueray, VHS, CD-player or whatever and distributes it to your speakers.

Always check your manual for what to connect where or it will get expensive

Optical and coaxial are digital connectors using the SPDIF interface. They allow the audio signal to be sent as a raw digital bitstream.
